Delivering lost cargo is just as if you had delivered it to the location. I guess lore-wires it means another courier will finish the delivery. You still get the faction points for “delivering” it.

I will say the story for this is way more coherent than MGS5 even though it involves baby ghost detectors and evil slime whales.
