Not sure where they got their model from, but the first one (the Excelsior) is NX-2000, not NCC-2000.

Star Trek VI when it was commanded by Sulu. After Scotty fucked up the NX in ST3 it was space docked, retrofit, and fully commissioned under NCC.

You're right. Never noticed that before. Not surprising since I couldn't find a shot where they clearly showed the designator on the ship itself, but this shot makes it pretty clear.
