DS9 has three different docking ports to fit ships of various sizes - external pylons, internal pylons, and the outter ring. It's a lot bigger than it appears, and the landing pads are barely big enough for the shuttlecrafts. It's also no where near as big as one of your standard TNG era space stations that can fit like 8 Galaxy class ships in it.

It's a defensively designed station with a shit ton of weaponry. Extra shield generators would be necessary if the pylons stuck outwards. Damn Cardassian logic.

And in universe even Broccoli was scared of the damned things and he was an engineer. Heck, the Will Riker/Thomas Riker transporter accident more closely fits the fax analogy. That was not one person reduced to bits, zipped to a location and put back together. Two beams doesn't give you two sets of atoms. Between all the different ways we see transporters used on top of the replicators and holodecks that share some of the technology I'd go everywhere in a shuttle.
